Amp to sub box = ?

It all depends on the type of amp and box. If you have the room to mount it in a different place do it, but if you dont you do not have much of a choice. I had my amps mounted to my box for years and did not cause any problems. But you know it all depends on how well the amp is put together.

 
2 reasons not to mount the amp to the box. 1) If somone steals your box, they get your amp also. 2) theres a chance of it being damaged from vibrations. but ya your hole car is vibrationg anyway so, you should put like a foam pad or somthing under the amp to obsorb the vibrations no matter where it's mounted.
