05 4runner JBL, now after market

Hey guys running into some trouble with my aftermarket system. I know everything I have works because I pulled it from my previous car.
Pretty sure the JBL and pac harness is what is giving me the trouble but can’t find a way around it.
Ultimately everything works, but not how it should. I am using stock door speakers, Kenwood dx419 headunit, SKAR audio subs, kicker 600 mono amp, pac R.p4.2 TY11 harness.
I can get audio to all speakers but when I tune it, it’s all based on the front speakers setting. The direct plug for the subs from the headunit no longer works.

looking for ideas.

Does this harness have anything resembling an LOC? If not, I would guess that is the issue. I would test an inline passive LOC.

I didn't see where there was a difference (didn't see a "light" or "lite" version). That said, if you can fit it, then the JBL BassPro SL 2 would...
