I have a slight, faint pop from the door speakers when starting the car, unpluggged the rca cables from the amp and the pop wasn't there when starting the car. The amp is definitely starting before the head unit fully boots up. Grounds are all good too. What can I easily install to delay the amp start up by a few seconds?

No need to bypass the amp. Most use an LOC that takes the full amped signal and turns it into a flat RCA level signal. Here is the newest I have...

It would also be easy to add an equalizer to have individual rca inputs for all of the channels. A decent one can be had for less than $40...
